Want sure where to post this but I stumbled accross this when reconfiguring windows 7 to run faster. This has fixed the color issue in windows 7 for me, I've played several games since I did this and no longer have to kill explorer in order to keep the colors proper.
1. Click Start
2. Goto Computer, Right click and click properties
3. Click Advanced system settings
4. At the performance tab, click Settings
5. Change the settings from 'Best Appearance', to 'Best Performance'
It may want you to reboot.
Your done now, next time you launch into a game, you shouldn't have to kill explorer.
Also, I was able to set the hotkeys when not in a multiplayer game.
This was done in Windows 7 Starter. Should work for others though.

Before i read this thread I used to play AoC with the bad colours.
So I tried some stuff to change them back to normal and came up with this, its a trick that doesnt require any tools or adjustments to your windows, neither do you have to shut down the explorer for this.
So here it is: When the game is about to begin (this is when AoC has been launched from the lobby and you have already picked the settings, teams and civs), and you get the screen where is says the names of all the other players that are playing and their status (for example; [1]Orion314 - Ready)
at that moment you just minimize the game(Press Crtl + Esc), and you wait a few seconds untill the desctop resizes to the screen resolution you are playing the game in, and than you have to open AoC again.
And voila ! Fixed!
So 2 pro's: No other programs required or adjustments to windows (so the webpages you had opened won't close
There's 1 con however, If you minimize the game again when you are playing, the colors are back to the fcked up state they were...
Anyway, hope this is helpfull.

2) Start w7ddpatcher.exe.
3) Click Patch, select your game executable (usually C:\Program Files\Microsoft Games\Age of Empires II\age2_x1\age2_x1.exe) and click Open.
Game will start, and as soon as all needed game info is gathered by the program, both game and program will close. That`s all, next time you start the game you won`t have any more color problems.
Additional info:
How does it actually work?
1) App gets HWND/process IDs of application being run.
2) App runs the application.
3) It kills its threads as soon as a HWND and thread ID is gathered.
4) From there, the most recent DirectDraw application ID is gathered. Since it was the app to be patched, it copies it to a variable.
5) This variable, along with the needed flags makes a compatibility profile in the Registry for Windows Vista/7 to use with that application, only. It won't affect other parts of your registry. The key name used comes from the application's window class name/IDs.
Of course the source explains the details.

There is another way to fix this issue. Works fine for me (Win7 64Bit).
Advantage is you dont have to run a tool, just add following to registry:

Just create a new text file called "age2.reg" or something. Important is the
file type is .reg
Copy and Paste the code for your OS (32Bit or 64Bit) in that file. Save it.
Import the File to the registry by doubleclicking it.
You also can do the registry changes manually, but its much more comfortable this way.
