Everytime when the patch gets a version uprgade i get problems "clean directory failed"
Last time i made a clean installation then it worked but with Version 6094 i got the error again.

I dont want to do a clean installation every week when there is a small change.
Any other options to solve this problem? Or what am i doing wrong?

Installation of patches/mods is merely extraction of files in the appropriate directory. The error you are seeing is because Voobly is unable to extract the patch contents to your game folder(s). This can happen for a variety of reasons. Below are some of them:

1. A firewall or security app on your computer is preventing the file from being extracted to your game directory.
2. You do not have enough permission on your windows account to write to your game directory (or create files/ folders)

I would suggest, starting Voobly as an administrator. If you haven't installed Voobly and AOC in their default directories (C:\Program Files (x86)\Microsoft Games\Age of Empires II and C:\Program Files (x86)\Voobly), you may want to consider doing that.
